APAF employs state-of-the-art bioinformatics tools for analysing proteomics data. APAF also has terabytes of storage space for the vast amount of data we generate.
For analysing mass spectra, we use:

- Applied Biosystems Protein Pilot
For image analysis, we use:
- Nonlinear Progenesis
- Bio-rad PDQuest
For protein identification we have the following in-house search engines:
- Matrix Science Mascot Search Engine
- Thermo Scientific Sequest Search Engine and BioWorks Browser
- The GPM Organisation X! Tandem Search Engine
- NCBI OMSSA Search Engine
(Our search engines also supports multiple files and jobs submission in one-click, which is realized via MultiPowUpload flash file upload control.)
