Protein Comparisons Between Samples

There are now numerous techniques available for comparative proteomics using Mass Spectrometry. APAF works with chemical labels such as iTRAQ and TMT, metabolic labels using amino acids as the the labeled markers that are taken up by the cell lines used,  SILAC and label free such as SWATH-MS and label free as a standard run in triplicate.

Each method has their advantages and disadvantages
